1st what type of marble?
2nd how did you use the cleaner and HOW DID YOU REMOVE OR EXTRACT THE CLEANER??
How well did you rinse the floor?
How was the sealer applied?
After it was applied how did you remove it????
If the marble was polished chances are not much sealer will actually penetrate the stone itself and if you don't remove the residue you will have problems.

Also you said you used a matte finish sealer???I am curious about this because typically for marble you need to use a clear penetrating sealer/impregnator and these type sealers do not come in matte/gloss/semi gloss the are clear and meant to penetrate the stone and do not change the appearance at all so some more information would be helpful to get to the bottom of the problem.
