Jerry,
Mildew can penetrate deep especially if the area has beeb
exposed for a long period of time.
Recommend testing the area , the caulking is for the normal wear
and tear on the exterior stone that ‘s exposed to the elements.
Filling the hole I would recommend a polyester fill with a color
to best match the stone.
If you hone the area you may not get a complete match unless you
hone the entire wall giving the entire wall a fresh look.
This could turn into a nice job if the entire wall would
require honing
Remember TEST,TEST TEST before giving any pricing , it
could turn out to be a bigger job than you thought it would be without a test.

The sign was attached with anchors. The wall will need some
fill at these areas. I thought about mildew, would that penetrate all the
way through the stone? This wall is exterior and has been abused by a hot
Cal. sun for many years. I don’t think it has ever been sealed.
It’s a little chalky.

Jerry,
After viewing the pictures I ‘m assuming the round dark
circle is the discoloration your trying to remove.
The first question, how was the signage attached? Was it glued
on the travertine?
If the sign was glued on the wall try cleaning with
alkaline stripper or try some acetone
If that does not work you may need to use an adhesive
remover or a paint stripper
Have you tried cleaning with bleach, perhaps this is mildew that
has built up behind the sign over years.
If that does not work try honing it off , you may need to use
bleach in you water this may help remove some of the staining.
If possible when sending pictures try to send close up of the
problem , the closer you can get the easier it is to see the problem.
