Those grout lines or joints are the sign of a bad installation. The damage was probably caused by the poor installation.
 Any fixes will probably only be temporary unless you cut new joints. Usually the grout has no room to stay in so the black you see is probably just soils from the floor.
Be careful cleaning water can get under the stone and cause trouble.

This is a travertine floor. I am trying to fill the holes on the grout line. Any suggestions on cleaning the grout line as well. ? They are very tightly installed & black.
