What type of filler would you recommend to use in the shower floor?

Floor - green marble, honed finish, holes are the size of penny, 1/8" deep, which looked like chemical etch or something was dropped, now full of soap scum. There may be a lots of moisture under the tiles since I found few holes where the grout was missing. Besides severe etching marble is in good condition.
