Hello Justin,
Looks like etch marks from splatters-seems like you used the MB-12 too wet.
The stone looks like st Laurent-a dark brown which is very sensitive to acid.
It is a soft marble and you chose the correct grits to work with.
When using MB-12 on this stone you need experience with the product.
You also need a machine that will (stronger than 1.5 hp) be able to power though the friction when you go dry. Depending on the severity of the etches it may be possible to crystallize right over it.
It may also be possible to run a small amount of 5x drier than usual while putting down some neutralizer on the completed areas as you move though the floor.
I would probably just cut the floor again with 400,800-(1800 if time permitted) and polish wet with 5x.
Make sure before you polish this stone it is dry.It will respond well to a small amount of crystallizer but again it must be dry.

Hard to tell because the marble in the pictures look pretty good. What happens to the the artifacts when you wet the spots?  I am not a great fan of crystallizer, but a light treatment might do the trick. I would test with an angle grinder in small area.

Yes, there is different colors, very subtle  differences.  They're not swirl marks, odd patterns some look like vein patterns. I wish I could explain it better but they are not swirl marks.

I polished this marble bathroom floor. Lite scratches did 220, 400, 800, 1800, and polished with mb 12.  It has some cloudy appearances which I left fans on it to dry out.  It looks like a DIY installation by old homeowner, some lipage,  so its little uneven but it has blotchy dull spots still.  They are not scratches so I was wondering if anyone has in countered something like this and how to fix it or if there is a fix for it.
