Do you have any spare pieces- Is that the whole wall in the pic ?
You have some real shading issues. when did you seal-
The aqua mix product is like a high percentage of mineral spirits and a microscopic amount of
Acetaldehyde which Is I think the resin.
Not sure why it would discolor the stone -a good question for fred.

I have seen that happen before on limestone-what have you tried thus far?
We were able to recut with diamonds and correct.
It was a floor and flat though.
If you can replicate the darkening on a spare piece try brushes or honing powder.
I wonder if denatured alcohol might help.
We have been working with sodium percarbonate-oxygen bleach.
We have used it for poulticing and have been successful in making old stones lighten up.
Don't know if it would help here.
Safe to use and has no odor

Partners,

My client has an owner who has extremely high standards. They have installed these very expensive wall panels and the owner wants them 100% consistent. He doesn't want any variation from panel to panel. The limestone has been sealed with Aqua Mix Pro, and now we can see very distinct differences in shades. I've explained natural stone to him.........He wants us to deliver one shade. Throughout. It can be darker.  Suggestions?  Pictures Attached.
