The other day I had something similar on a rough brushed limestone. After trying everything I could think of as far as cleaners & chemicals I used a Pumice stone and it removed tree leaf stains 100% and left no mark on the stone. That spot looks similar to ones I removed.  If you try it do a test in an inconspicuous area first.

We then used a poultice with methylene chloride and oxy-klenza and it darkened the spot further. The moisture level is about the same on the spot as it is next to it.
