Stu, the rust was there when we demoed the tile. The homeowners recently purchased the property so they don't know if there was ever a leak.  It may very well be wicking up from below. It was pretty deep

You sure it's rust and not carpet glue/mastic.  For rust you can try rsr2000 or poltice with peroxide in between grinding while the stone is still open.  Then proceed with your honing and polishing.  You may not be able to always remove 100%.

You may need to go deeper-we test using a few various methods when we run into deep staining-we use very aggressive sandpapers and or cupwheels to see how deep the stain goes. If we cant reach it we take a core sample and show it to the client. (provided you can refill the hole)
Then we can attempt to poultice if client wants us to-some stains can work themselves way deep.
