I believe the areas of damage that you speak of are referred to as "stunned crystals". This occurs in carrera when sections of the stone has been impacted by heavy objects. This stunned crystals can be shallow in depth or extend the thickness of the tile. You can not remove them yet can remove the visual appearance of the damage by using a diamond encrusted drill bit on a router drill like a roto zip and back fill with color matching epoxy. This can lead to a different issue as far as sheen and color uniformity.
