Fill the hole with traver-fil from VMC,. This product is a powder that is actually made to fill holes ion travertine. It will match the factory fills. You add water and fill holes, allow to cure 24 hours and clean off any haze left on the stone. fill the holes using a grout float. This is not grout. Don't treat it like grout, only mix up what you can use in 5 minutes. It cure quickly.
